Determine exact source duration. Then use a calculator with sufficient accuracy. For testing you might also want to try wav output from eac3to.

Then you don't have problems with AAC artifacts. Also, you have to be careful. NeroAacEnc writes info about the used delay into its output m4a file as metadata. Mkvmerge and maybe other tools can read and counteract this delay automatically. If you cut 55ms from your 48 kHz source Nero will not know this. It will still write the metadata.
